Considering two separate people have immediately deduced that Jane and Lisbon are “a little in love” with each other, I feel the answer is very much yes. More importantly, neither Jane nor Lisbon denied it when people said they loved the other. They kind of hesitated and stayed quiet. It is obviously true.
Why write these lines, have them act nervous when anything remotely close to the possibility of sharing their feelings with each other, and give them such an incredibly special bond; The only person Jane trusts in the entire world is Lisbon and the only person Lisbon has allowed to get close to her is Jane. Why bring up their feelings for each other in season finales? Because they are an important aspect to their relationship. One of which is clearly going to be dealt with at some point. Bruno is building towards it gradually and has been since the beginning:

- Can’t you see there’s people who care about you, who need you?
- If you’re right, and I’m not saying you are, it would mean I broke the trust of somebody I respect and admire for your sake.

I fully believe Heller has planned to bring them together from the start. Not once has he showed any distaste towards the idea, in fact he seems to project it more than any of the other writers. He’s made sure that both Lisbon and Jane have been accused of being in love with each other. Why would he do that unless it was important?
He has also said in interviews:
 ”Lisbon is not so much revealing feelings for Jane, but she’s discovering feelings for Jane.” 
“If they find each other in the future, it will be a wonderful, inevitable surprise to them.”
“As the next season goes on (season 6), yes, as the search for Red John culminates, those underlying feelings will come out.”
Jane and Lisbon are past being separate people now. They come as a package, like Ant and Dec, Loral and Hardy, Jack and Jill…You don’t often find one without the other. It is inevitable they will end up together, because the way they are with each other, there is no way in hell being with other people will last. Their potential partners won’t like the intimacy Jane and Lisbon share, it’ll cause arguments and break ups. As far as I’m concerned the only people they’ll ever be happy with is each other.
Don’t forget Jane once said “I’m looking for someone I can trust. Someone strong, someone at peace with themselves. Someone who knows the worst side of me and still loves me”
The only person on the planet who fits every single category, is Lisbon. Considering she was the only one, and still is sometimes, willing to give him a chance all those years ago, I feel it was always inevitable that Jane would fall in love with her.
SO BASICALLY my answer is that they 100% have feelings for each other and do love each other, and I am certain we will get AT LEAST a kiss at some point. I believe that the plan is that they will end up together, but whether we see them together or whether it’ll be the last episode is another kettle of fish :)
